It is my understanding that the Jacobsons organ is effective even in water as can be witnessed with snakes that inhabit swampy areas such as the "cotton mouths" or other snake species that prey on frogs etc.So my guess is that this would be the case and they can infact pick up scent particles under water.However those species I have just acreditted for are not underwater for any great deal of time.In the case of full aquatic sea snakes/kraits I would expect the same to be true,though I have no exact answers for you lol.
