There are all sorts of reasons why this might happen. Sometimes it is just the parents cleaning up babies that have died.

Sometimes it is first time mothers who just don't handle it well. These are called snake food because they will often continue the "habbit".

Stress is another factor that may parents to eat the babies... too hot, too cold, unsufficient food or water etc. etc.

To me the key with breeding feeder rodents is to keep enough records so that only those with the very best track record offspring are used for the next breeding generation. It is amazing how well the breeding colonly can go with a bit of effort on the record keeping front.
