So I am fixing up an old cupboard and am wondering what people use to waterproof the inside wood? Will pondtite work?

Any recommendations would be greatly appreciated!!

Clear epoxy works quite well. If you can get marine grade in a spray can it makes the job much easier too
 
Depending on what the cupboard is made out of (timber vs mdf/ply) and what substrate/water-bowl you are planning on using you may not even have to waterproof it. An inch thick layer of kritters crumble or aspen will absorb the moisture from poo. It won't protect it from an upended water-bowl however :D.
 
Pondtite isn't designed for raw timber, I'd use a varnish of some sort
