I tracked it down. Seemed to only happen with IE7 (worked fine in IE6 and IE8 oddly enough). Should be fixed now

Go to "Settings" > "General Settings" and select "Show New Private Message Notification Pop-up".

Have you tried clearing your cookies/cache? There is a How To at Clearing cache and cookies : Cookies - Accounts Help - please try this and let me know if this helps.

I still keep getting logged out all the time as well. I did the cookies/cache clearing thing.
I haven't done it before (I am no computer guru) so don't know if I did it correctly.
In any case, it did not work for me

I have checked the 'Remember Me' box this time, and I restarted the computer - I didn't think to do it after I did the cookies/cache clearing thing. Hopefully, problem solved
